When setting up your ledger with mm it will create the new „hardware“ account. As long as you moved everything to the hardware account, as this one woukd be tied to your ledgers recovery phrase, its good.
The original mm account is still exactly the same unaffected by your hardware one. So make sure you pay gas and transfer your stuff there.
Then yes, you will need to physically click the button to confirm withdrawals out of the hardware account
