The passphrase on a seed is essentially a whole new seed. All new wallet addresses are created. The only thing is that the seed with the passphrase is hidden below the standard seed. It can’t be seen. So if you have coins on the original seed and then you put a passphrase on that seed, your coins will not be protected by the passphrase. To be protected by the passphrase, you have to put the passphrase on the seed first and then generate a wallet address from that seed with the passphrase, and send coins to that wallet address.

Also if you put a passphrase on your seed and you have deposited coins into the seed with a passphrase, never keep the passphrase and the seed together in the same place! It defeats the purpose of having a passphrase.
